Pathway-based approaches for the analysis of genome-wide association studies are used to integrate prior biological information to identify complex disease loci. We want to improve these methods by incorporating information about chip densities and different chip anomalies. Furthermore, we will enhance existing gene and pathway statistics and account for gene and pathway overlap as well as varying linkage disequilibrium structures throughout the genome.
